This was the one that most surprised me that it didn't make the first cut. Church, good and bad priests, justice, conversion, martyrdom. What's not to like?

It's there on the Eligible Films list. Didn't get enough votes to be officially a Shoe In - only 10% of the films on the list managed that. But it's one of the ones still eligible to be voted in.
I haven't seen it, but it does seem like it ought to be a very strong contender. In Margaret Miles' book Seeing & Believing: Relgion and Values in the Movies it shares a chapter with THE MISSION, and it seems like a real valid comparison. Theresa Sanders also gives it a lot of space in her Celluloid Saints.

I meant I was surprised it wasn't a shoe in. Mild surprise that Babette's Feast only got 10 votes - it was my pick for "if any were unanimous" this would be the one.
